The Wizarding World isn't a kind place for a magical person who doesn't come from a family of witches and wizards. Pure-blood fanatics have long antagonized Muggle-borns, which is the basis for Lord Voldemort's ambitions to take over the magical community.
Although Voldemort's actions have been catastrophic for Muggle-borns, other wizards have treated them poorly, too.

Snatchers Eliminate Dirk Cresswell And Ted Tonks Because They're Muggle-Born
Wizards Dirk Cresswell and Ted Tonks instantly go on the run when they hear of the Ministry of Magic's fall to Voldemort's forces. The men realize they are branded as wanted people accused of stealing magic - they spend months in forests to get away from corrupted Aurors.
Cresswell and Tonks meet goblins and Dean Thomas, who is a half-blood but can't prove it and is regarded as a Muggle-born. Unfortunately for the former pair, they are caught by Snatchers and slain.
The contempt for Muggle-borns is clear, considering the Snatchers didn't bother with capturing Cresswell and Tonks, deciding to straightaway claim their lives. Because Dean's blood status is more ambiguous, he's incarcerated at Malfoy Manor instead.

Dolores Umbridge Sends Muggle-Borns To Azkaban For 'Stealing Magic'
Dolores Umbridge isn't technically aligned with Voldemort's forces, but their regime suits her prejudiced mindset. Umbridge is put in charge of trials of Muggle-born witches and wizards, essentially a kangaroo court where the parties are always judged as guilty.
Umbridge's court proceedings involve antagonizing the person before her, accusing them of “stealing magic” from real wizards, then sending them to Azkaban. Umbridge is absolutely aware that none of the Muggle-borns have actually stolen magic, but this serves as a cover for her to justify her hateful attitude.
Many of the Muggle-born witches and wizards she sends to Azkaban end up perishing there due to exposure to the dementors.

Muggle-Born Minister For Magic Nobby Leach Is Ousted Through A Curse By Abraxas Malfoy
Nobby Leach became the first Muggle-born British Minister for Magic in 1962, which was a historic mark of progress. But he was met with a massively negative reception from pure-blood wizards.
Leach's term was fraught with problems because pure-bloods such as Abraxas Malfoy constantly tried to remove him from office. Malfoy eventually placed a curse on Leach that gave him an incurable mysterious illness, and the minister had to leave his position due to failing health.
Although Malfoy's name was linked to Leach's removal, he made sure to avoid any hard evidence against him, and his plot to get rid of the Muggle-born Minister for Magic worked.

Cornelius Fudge Sympathizes With Lucius Malfoy's Muggle-Born Rhetoric
The plight of Muggle-borns as second-class citizens was never going to change under the leadership of characters such as Cornelius Fudge, who rubs shoulders with prejudiced individuals like Lucius Malfoy.
Fudge exonerates Lucius from any involvement with the Death Eaters in the First Wizarding War because of the latter's donations to the Ministry; he turns a blind eye to all the scandals Lucius is part of.
Lucius's son, Draco, provides Rita Skeeter with false information about Muggle-born Hermione Granger, which Fudge treats as fact, then uses to smear Harry for being friends with her.

Durmstrang Institute Openly Discriminates Against Muggle-Borns
Although most wizarding schools have a bias toward pure-bloods, they do promote equality among all blood statuses. Durmstrang Institute, however, rejects any student with Muggle parents. The school's argument is that only those who come from magical families are capable of following dark arts-based studies.
As a school for children in Northern Europe, Durmstrang denies a magical education to young Muggle-borns from that region. These witches and wizards have no choice but to be accepted into schools much farther from home, such as Russia's Koldovstoretz.
Hermione, Harry, and Ron are captured by Snatchers, who take them to Malfoy Manor. Bellatrix Lestrange is terrified by their possession of the sword of Gryffindor because she believes they broke into her family's vault in Gringotts, which also contains one of Voldemort's Horcruxes.
Bellatrix decides to interrogate the captives, choosing Hermione to torment for information because of the latter's status as a Muggle-born - she considers Hermione's punishment appropriate because of her “filthy” nature.
Hermione is subjected to the Cruciatus Curse, which Bellatrix makes extra painful due to her hatred for Muggle-borns. The fact that Bellatrix even spares the goblin Griphook - a species Death Eaters consider inferior - shows how low fanatical pure-bloods consider Muggle-borns to be.
